So what? If your SA asked you about it, you could just simply say that you found out that vacuum flap is only to reduce the exhaust's sound, and you simply took it out for a better exhaust note...bfd. Do you think they'll void your exhaust warranty for that?

And, do you seriously think that your SA or service technician would say..."gee, I saw a bulge in the exhaust vacuum hose and discovered a ball bearing stuck inside the vacuum hose...guess that was picked up while driving and magically got stuck inside the hose." Either way, if they see the hose either disconnected or connected with a bulge inside, they will know that you messed with it...but like I said, who cares?
