lastly, the stock drive is most likely 4200 or 5400 rpm. upgrading to a 7200 rpm drive would increase the overall system speed.

I have a full 32GB flash drive and I have nowhere near 16,000 files. What compression are you using to put that many files in that little space? I use either 224kbps VBR or at least 256kbps CBR. I do have a couple of folder with uncompressed .wav files as well just for critical listening purposes.
