Car battery will not affect CA unless it literally doesn't have enough juice to run the electronics.
CA fobs need to be programmed by the dealer. There's pretty much no way around it. They need to program the CAS module to accept the key's signal/code for CA functions.
CPO should have come with two fully working keys, but seeing as how you didn't get the car direct from a BMW dealer I don't know if you have any legs to stand on.
