Is the account getting the mail from a POP server or an IMAP server?
If the former then go into Settings/Mail,Contacts,Calendars then choose the offending account, then click on "Advanced" then go to the "Delete from server" setting and then choose the "When removed from Inbox" setting.
If it is an IMAP account then they should be deleted automatically from the server.
