Since you're stripping off the protection (be it sealant or wax), you can get water marks and sud stains on your paint. When it bakes on the paint, depending on how bad it is, rubbing it off may not work and will most likely introduce swirls on your paint. You'd then have to polish off the swirls before layering on wax.

It may be a safe bet to do a final polish before applying your wax anyways. That way it'll get rid of any micro-swirls or marring from the clay, as well as prep the paint to receive the wax most effectively.
