I have read a bit about some mods throwing codes, anyone know which of the two are more likely to do this?
The only mod that should throw you a code is a catless downpipe. However, regardless of which tune you choose to run they auto clear the O2 codes. Charge pipe is a given, intake id go with a drop in filter personally. I definitely recommend a FMIC. High end pulls, I did a 60-130 with an E92 M3 (my car is an FBO 335i JB4 G5 91 oct) neck and neck till 100 after that I was stuck at his rear quarter panel the rest of the way. Again, talk to your SA and see what they are comfortable with and don't bother asking about tunes 99% of the time they're gonna tell you to stay away from them.
