They will most likely hook it up to ISTA, their diagnostics system. It can detect the tune attached to the car and flag your VIN in the system.
They will normally do this if the car is coming in for any type of service to check for any errors/problems that may not trigger warning lights on the dash.
Remove the tune for dealership visits.
