What tire pressure are you guys running with the front M3 parts?

stupid question i know on the 335i there is a strut bar no? it looks like the m3 one you have that goes behind the cabin filter.

is the only difference thickness, bolts, etc for better?

Yes, but that is a significant difference, especially the 3-bolt attachment.

Tire pressures shouldn't change because you have different control arm links.

After the dealer did my alignment they said that I should run my front tires at 38 Psi for better tire wear due to the negative camber but they also said that my car was lowered and its not. A few things can cause tramlining, just to name a few...

Tires
Wide Wheels or altered offset
Excessive camber
Toe or the lack of
Suspension bushings
etc.

And on the 135/335

Front tension rods
Front lower wishbones

Rear guide rods
Rear upper links
and rear subframe bushings(have you seen/felt how soft the stock subframe bushings are?)

All of the above can contribute to tramlining.

When I get the car aligned, do i tell them do align it as a 335 or an m3?

I assume 335, just want to make sure.

The attachment for the regulating rod is different on the M3 than the 335.
The 335 uses a clip but the M3 uses a bolt.
There's no way of getting around it. If you have Xenons and get these links then you will need the rod so your Xenons will point in the right direction and not blind other drivers.

Front Camber OEM range for Sport Suspension is -0.22 to -0.88. I haven't swapped the M3 parts, so I have mine set at -0.90.

Question - in replacing the rear wishbones and control arms with M3 items, is there any difference in camber, as there is on the front when going to the M3 items? Do I need another alignment setup post install?

PM Harold or Orb and let us know what they say. Speculating here, by looking at the parts I don't think so, they seem to be the same length & shape, and the install is pretty easy. I have ordered these parts and will chime in when I have something useful to contribute.
