OK, so I've been searching for this question but cannot find a 100% answer.

Would the stock side skirt from an e90 LCI fit a pre-LCI e90?

The part numbers on RealOEM are different. But it appears that it is just the mounting method that is different.

The pre-lci side skirts look like they fit in a similar method to the M-tech parts. But the stock LCI ones look different - They have additional "Set of retainer strips" vs. the pre-lci and m-tech have clips right on the side skirt.

The method of mounting is different, but in the end the holes on the body are the same?

Can anyone confirm?

the clips are just different. The holes in the lci are wider than pre-lci. It will fit if you reuse your pre-lci ones
