Possible HPFP trouble - safe with DCI?

For the second time now, the 'half power' warning light came on when the gas tank was rather low (indicating: 50 miles left), so I am thinking that the HPFP may be crapping out. I am planning on removing the JB3 tune prior to taking the car in, but do I need to worry about the Dual Cone Intake? Meaning, will I get shit from the dealer for having it in? I want to avoid having to replace it back with the stock box if I can avoid it.

I looked through a bunch of threads and didn't find the answer.

If you have the parts to convert the air intake back to stock, I would do it just so the dealer can't give you a hard time. Personally, I don't see why it would be a problem but dealers are odd like that.
