Currently threw 2 codes: 12544 which refers to underboost (30FF) and the other is 10940 Charging pressure sensor, electrical. Any idea what those two are about?

After updating firmware, you will need to cycle ignition and then clear codes. Those codes are triggered by the firmware update process. Normal.

I bet your going to see this problem because you didn't include the normal reset adaption instructions and clear codes.

I couldn't open the readme file for some reason on my windows 7 machine. Do all the adaptations need to be reset as well?

You should be able to read the Read Me file. Try downloading it again. I just added the documentation. Please read it carefully. It should sort you out.
