Please Help, problem after AT > MT SWAP, Engine reinstall

Dear Friends,

First of all, I hope this thread is opened in correct section, otherwise I'm ready to move it.

Prolog:
Car: E92, 2007, 335, AT, 94K Miles, minor tune
-----------------------------------------------------
I was planning to make AT to MT swap, all parts were collected, info about coding was collected.

Recently died electric water pump,
also, the Oil pan gasket and oil filter housing gasket was leaking,
also, LSD unit has arrived,

-----------------------------------------------------
So, i decided to remove engine, change all gaskets, clear the engine,
make the swap of transmission,
install LSD
all this together,

need to mention that battery was weak, and when i brought the car to the shop, it died finally,
-----------------------------------------------------
after making all needed mechanical works (reinstalling engine, MT + LSD)
I made wiring from clutch to CAS (2 wires) and 1 wire to ground,
I wanted to also connect fourth wire to the DME but could not find the pin on the DME, 18th line was empty.

Then i made coding:
removed $205 from CAS, NFRM, made FA_WRITE on both of them, and tried SG_CODIERENG on any block I could,

I connected the battery with huge wires with other car(engine runnning) for charging,
this wires(from other car) were directly connected to battery in my car.

So, the Car Started, and Drived!
----------------------------------------------------
Problems:
DSC module not responsive,
EGS module not responsive (well, of course it is not but, i don't know why is it checking)
Airbag light on,
Engine light on,
Steering wheel buttons not working,
wipers not working,(but turn lights are working)

I've checked by both INPA and ISTA-D Reinghold, you can see pics in attachments

---------------------------------------------------
Now, what i understand is, removing $205 and making FA_WRITE is not enough, but I don't have more knowledge,
i've seen threads about ZUB(ZB) code calculation, changes, ZCS changes, but I don't know all this, and could not find proper thread to understand, (I'm doing fine with INPA and ncsexpert)

I think DSC is separate problem, but even if it's not responsive, I hear little tikleing from it when listening to engine area without starting engine but pressing the start button (without brake pedal)

Your help will be much appreciated,
by my thughts DME should not be looking to receive signal from EGS

I forgot to mention

problem with DSC solved by connecting proper PT-CAN lines
--------------------------------------------------------------------

Little update, nice guy from ************** helped me with:

there are some coding options, you can't set or clear with NCS, because they are "selft learnd". It's common with all ECU in PT-CAN, engine, automatic gearbox and DSC.
Once connected to PT-CAN and turned ignition ON, alle ECU communicata and exchange data. E.g. DME learns that there is a automatic gearbox, towbar-module, Active cruise control etc. These option flags are stored and are not be deleted be interupting power supply.
You have to reset your engine ecu and dsc so they "forget" the automatic transmisson. Next time you turn ignition on, they will learn the options of the car again an troublecodes about missing gearbox-ecu will dissapear.

Choose MSD80 -> F5 (status analog/digital) -> F1 (digital values) -> F5 (vehicle options)
If automatic transmission is still displayed, press F8 to clear values.
----------------------------------------------------------------------------------------

It helped me in biggest part, 4 from 5 errors have dissapeared,
only CDAD left there, no check engine light,

also, when i get in ISTA it says there is communication problem with automatic transmission, so, something is left there

looks like ZBs of manual and AT DSC are same,
tried coding, and calibrating - did not help (with CBS or something like that in inpa)

now i have problems with clutch pedal switch.. doesnot work,
when i connect ground to pin 1 - car doesnot start.
also DME thinkgs clutch is all the time depressed,
i thought switch was bad, ordered new one.. same result.

update:
problem solved,
no more errors

only the problem with clutch is left,
when i connect everything correctly on clutch switch, car wouldnot start, in inpa i see status of clutch as pressed,
when i disconnect ground car starts,
when i ground the pin going to dme(18) in inpa i see status of clutch changes

no more idea what to do,
i've checked everything 10 times.
