Cobb misfire problems

I have a 08 335i that's still under factor maintenance and warranty as well as the extended warranty,the car has 38k. But anyways with the Cobb the car gets misfires and throws check engine soon codes,which is most likely from the plugs or bad coils. It does not do it with the car on a normal tune. Is there a way to have the Car do the misfire and remove the Cobb but keep the codes so BMW sees them??? I brought it to them with the tune removed and they say there's no issue

Move to n54 forums. This is the n55 section and I don't think anyones' experienced that yet, especially not with cobb considering its not out
