What were the fees called? there are usually a few "profit" fees added to the sell price of the car after you negotiate. Those could be rolled in or payed up front, if you can't negotiate them out. I'm not saying it can't be done, a creative finance guy will do almost anything.

You're getting into negotiating strategy here. I always negotiate "out the door" pricing, or at least OTD excluding tax and title. Those fees are set by the state.
