'13 335is Injector Recall

I feel like I've won the lottery. I'm on the list for injectors. I have a couple questions first:
1) I'm MHD Stg. 1. I backed up the old ECU. Whenever I try to go back to factory tune (not stage 0), MHD is not able to do so. I've seen somewhere that you have to move everything out of the bin folder except the backup and flash it that way. Is this true? Or do I even need to be stock when I take it in?
2) I am pretty much FBO (DCI, inlets, DP's the whole lot) should I go back to stock parts before going in? Will they fight with me and flag it? Don't wanna screw my one chance to get this fixed. I've seen some people say the dealers don't care, just remove the tune.

they replaced mine in about feb no questions asked.
