Good things to do when replacing struts...?

Time to replace the struts. It means I've also have to replace the strut mounts at all 4 corners.

Since I'm pulling the car apart to do this, are there other things worth doing? Replacing bushings, control arms, end links, sway bar bushings, tie rods, etc

Any of those other items don't need to be pulled apart to do the struts and there is no need to replace them unless they are, in fact, worn. Otherwise just replace them as they go bad, else you'll just be throwing your money away

Since you've got a 2006: If just the struts then strut mounts and maybe spring pads. If rear shocks too then upper and lower shock mounts and maybe spring pads.

I replaced the thrust arms on my car with M3 parts, but it had 185K on it, so your bushings in the arms may still be good. I was getting a shimmy in the front end when braking, which went away with the M3 arms. They are a bit more noisy that the non-M3 arms, but totally livable. Replacing the thrust arms are really easy; they pretty much fall out of the car once you unbolt them.

Anyone know why realoem says "The following part is absolutely vital for shock absorber replacements: Additional shock absorber, rear"

The additional shock absorber is the bump stop / cover.
