So now the fault is one of two things either the pressure converters are bad or the JB3 activates the waste gates to fully open at all time causing the car to over boost..
Keep in mind I have removed the JB3 from the car before running these tests.. Would the JB3 have any effects on the ECU after removal? Am I supposed to reset something?

it's possible your solenoid (#4 in the diagram) has gone bad. these do fail occasionally. the other possible problem could be the vaccuum line going to that solenoid is clogged or disconnected
