The N54's runners are too large, and have lower intake velocity, and the N52s cams are too small to take advantage to all this extra air. The 3 stage manifold with ALFA N will make as much, if not MORE peak power and more torque than an N54 manifold, though with cams that could change.

are you sure the N54 runners are larger? I'm pretty sure the N54 head has smaller intake ports than the N52. I'm thinking they're actually about the same size as the N52 runners.
Nevertheless, I agree that the 3 stage manifold is "better" in most cases.
