I've had my 335i serviced at East Bay BMW (Pleasanton) under warranty and they have done a good job. For parts, prices are msrp. Last time in they wanted $111 to change a $2 tail bulb that takes less than 5 minutes to change so get a quote first and know what others charge.
Concord BMW (Concord) charges over msrp for parts. The one and only time I had service there they charged me over $550 for a clutch slave cylinder on my e28. That's a $25 part and about 4 hours of labor at that time. They earned their name "stealership".
Weatherford BMW (Berkeley) will discount parts, gives BMW club discounts, and does a decent job on service the few times I've been there.
If I had to pick one, it would be East Bay BMW.
