A few things:

The N54 has a High Precision Injection (direct fuel injection) system. The N52 and N52KP does not have direction fuel injection.

The N54 has the same dimensions as the N52 block but the bolt pattern is different for the transmission. N54 uses a steel forged crank. N52 uses a cast iron version.

Valve covers are different due to the crankcase ventilation design.

N54 does not have valvetronic but the other next generation engines for 2007 retain them from the N52.
