If I were to only replace my diff with an M3 diff then I would need the longer (according to realoem) M3 driveshafts going out to the 335i hub assemblies and even though the M3 shafts are longer they will fit into my hubs?

Pretty sure you need to use the m3 axles with the 335 outer portion where it mates with the hub. Don't quote me on that, but I'm pretty sure that's what you have to do.
