When you drill them out how to remove the left over thread, or will they pop out like afew videos I have seen?

Usually I don't bother. All that screw really does is help keep the rotor in place until you put the caliper back on. Your wheel bolts are what really keep the rotor fixed to the hub.
Otherwise I'd prolly just use PB Blaster + vice grips.
