The high pressure fuel pump is covered for 7 years / 70k miles under the California Emission Control System Limited Warranty, which applies in California, Connecticut, Maine, Maryland, Massachusetts, New Jersey, New Mexico, Oregon, Pennsylvania, Rhode Island, Vermont, and Washington. However, looks like OP is in Wisconsin, so it probably isn't covered. The federal emissions warranty is 2 years / 24k miles (except for the catalytic converter and engine control module, which are covered for 8 years / 80k miles). The dealer can tell you for sure, but the warranty booklet mentions that both the Federal and CA emissions warranties do not provide coverage if "unapproved modifications" are present on the vehicle, so it would probably be best if you brought it in without any mods installed (including the catless downpipe and MHD), or call your dealer and ask about it before you bring it in, and remove the mods if they say it could be covered.
Just FYI: flashing MHD to stage 0 or removing it will clear your HPFP codes, and for any warranty to cover it, the codes need to be present when the car is at the dealer (unfortunately a screenshot of a code reader usually isn't enough to prove that replacement is necessary, especially for an official BMW warranty). So if you do flash back to stock, you'll want to wait until the codes reappear to bring it in. Of course this could be right away so that might not be an issue.
Also, when I got those HPFP codes, both the pump and high pressure fuel sensor were replaced. The sensor is not covered under the CA emissions warranty.

In addition to the warranties mentioned above, there are plenty of extended warranties out there... My 2011 is covered (except maintenance and cosmetic items) until May 2022 / 125k miles.
