If you already have the JB4 just do an MHD backend flash for the best of both worlds. I've seen nothing but good things posted from people who've done that.
Plus, beyond maybe some minor tweaks on your specific car, I would doubt a protune would find much more power, or be worth the trouble on stock turbos. This is coming from someone who hasn't bothered to get a Twisted protune done and is lightly modded though, so take my advice for what's it's worth.
