Correct. The current adapter only works with the 2G iPhone.

Tischer has the parts for smartphone integration listed for sale on their web site.

I have a 2008 335i coupe. If I am understanding the comments in this thread correctly, I would not be able to access the iPod funtionality of my iPhone 3G with this setup--correct? If that's true, how can you plug the 6FL cable into the iPhone, if the iPhone is snapped into the smartphone adapter?

No. The two are mutually exclusive.

However, it might be possible to hack the 6NF baseplate with a custom wiring harness to allow it to plug in to the 6VL Y-cable. At least that's my theory.
