Exclamation Timing Issues after valve cover replacement?

I recently ran into an issue with the dreaded fix for my 2011 328i and my PCV valve was shot. It was wining really bad and after searching for a solution online, and talking to mechanics, I had the valve cover replaced. This fixed the vacuum leak noise and "supposedly" it was fixed after their test drive.

But now the motor is still running kinda rough on startup and makes a sort-of ticking noise when idling that increases with rpm. Took it back to the shop because the repair did have a warranty and they said they looked over their work and had no issue, the motor ran fine for them. They said it could be a timing issue that is happening, which didn't exist before they replaced the valve cover. The car itself ran great before the vacuum leak appeared from the clogged PCV valve. I think they may have messed up the valvetronic motor when they took it apart.

When I asked about what they think it wrong they said it could be timing chain, which I highly doubt as those should last the lifetime of the car, or camshaft/crankshaft solenoids. I don't see why these should fail out of nowhere directly after a repair on the top end of the motor, unless there was something else going on behind the scenes.

Any ideas?
