Why on earth would they do something like that?! If this is what happened prior to the development of this noise, then chances are it has run the bug end bearings, and possible even trashed the crank-shaft! If that is the case, very sorry to be the bearer of bad news! I would make it a priority to have the engine inspected and until then, avoid driving it and causing further damage.

took the car to the shop, haven't gotten it on the lift yet. but he said its most likely the rod bearing. said i might have caught it just in time to save it. going to try and get the shop to cover and if not my warranty covers rod and bearings

A manual transmission can be set to "comfort", "sport", and "track" modes simply by the technique and speed at which you shift it; it doesn't need "modes", modes are for manumatics that try to behave like a real 3-pedal manual transmission. If you can money-shift it, it's a manual transmission. "Yeah, but NO ONE puts an automatic trans shift knob on a manual transmission."
