Here's the series of events...

Sunday- Replaced battery (EverStart Maxx H6)
Monday- Fan constantly running on high
Tuesday- Yellow then red engine temp warning, car in limp mode, throwing 2E84 code.
Wednesday- Indy shop replaced water pump and tstat. Called to tell me that NEW water pump is not working properly and still throwing 2E84 code (plus 2EE6, related?).

Does anyone have an idea of what's going wrong? Is it related to the new battery? Please help!

well there is your answer... new water pump could be defective. Yes, it has happened before unfortunately. Asked for warranty replacement and install a new one.

Is this the most likely problem? I was under the impression it might be the distribution box or something else electrical.

Before you start messing up with other components, replace your water pump with a new one.

It is not related to the battery. You have a faulty new waterpump or another electrical issue that is not giving power to the waterpump. Have the shop see if they can successfully run the coolant bleed procedure.

Did the indy diagnose the issue as the waterpump or did you ask them just to replace the waterpump?

If they diagnosed it, they are on the hook for all the cost if the diagnosis is wrong.

They called me the next day and told me they found a blown fuse (I think it was 37 or something like that).

When I got there they told me they forgot to put in a new thermostat (which was actually broken before all this mess).

Shop insisted that I pay for the full repair bill of 1050ish including parts and labor.

I talked them down to 800 but I'm pretty sure there is nothing wrong with the original water pump.

The most frustrating part of this is is that I fully disclosed to them when I dropped the car off that I messed with the battery and there could be a problem with a fuse.

I just replaced my pump and still getting 2E84 code. smh checked all fuses too

I had a similar issue, but for me it turned out to be a faulty Tstat.
Just to be safe from the same seller, I requested another brand Tstat and problem fixed.

Also, 2E84 is a Communication with WP issue.
so, check the Pins on the small connector to see that are not screwed up.
you have a communication issue with the WP.

I have a 2008 328i. It over heats randomly. Some days it will drive with no problem and other days half the day it’s good then at night it decides to over heat. Any idea what could cause this? I recently replaced the water pump 4pin plug. It had bare wires showing.

Without any codes, it's hard to tell, however, it could be a sign that your thermostat is not opening.

There was a known issue with water getting into the trunk and corroding the main 12v supply connection to the WP which is down behind the battery. Can cause intermittent faults.

Would a bad water pump cause a fan to either spin very fast or not at all? I noticed my radiator fan not spinning so I hooked up a new radiator fan to it and it spun at almost a ridiculous speed and then no longer spun.

It could. The fan will increase speed to respond to the demands for engine and ac cooling. However, a clearer answer would come from the DTCs.
