Mushy brakes, rear rotor wear

Hello, first of all, despite upgrading front rotors and calipers to ones from 3.5d, braking performance is pretty poor (soft pedal, strong fade, low bite). An obvious culprit might be the rear rotor. Can such rotors be a culprit of poor performance? All the fluid that I drained looked OK without any air bubbles. Next-in-line culprit might be the vacuum booster. Any suggestions are welcome.

P.S. I notice a difference in braking come cold or come shine, I suspect that some air/water still might be in the system as otherwise it should be inert, shouldn't it?
