Rough Idle

When the car is warmer up and I have driven it for a while my idle gets rough. I have noticed that when I just put the a/c on and lift my foot from the brake at a stop the car becomes very jerky for a little bit. Anyone have experience with this?
Mods:
fbo e50 stage 2 lpfp custom tune on mhd
plugs and coils are new, had this problem before I changed either of them so ignition is not the issue
